Basically the diagram  of the large harness corresponds to the pins like this. Starting in the upper right hand corner and working down the right side from A12 down to A1. 1=Left rear output-red
2=Left rear output-blue 
3=Right rear output-black 
4=Right rear output-yellow 
5=empty 
6=Left front input-black 
7=Left front input-yellow 
8=Left rear input-orange 
9=Left rear input-green 
10=Amp 'ON'-blue&orange 
11=empty 
12=Amp sensor-black&orange 
Back up to upper left hand corner on the large plug diagram and working down. 13=Right front tweeter output-red 
14=Right front tweeter output-blue 
15=Left front tweet output-red 
16=Left front tweeter output-blue

i have an 05 gls with the monsoon system. i wanted to upgrade my speakers and headunit (radio). i did alot of research on the wiring and came to the conclusion it would be easier to run new wires to the speakers, that way if i wanted to sell the santy down the road i could just take my new stuff out and put the old speakers and radio back in. i used infinity kappa component set in the front doors and kappa 2 ways in the rear. i also added a pioneer radio/cd player in the dash. the radio was an easy install with a dash kit, wiring harness and antenna adaptor. running new speaker wires to each rear speaker was not that bad just time consuming as you have to remove alot of trim pieces. the door speakers were another story all together. i mounted the 6 1/2 down where the stock speakers were. the tweeter that came with my set mounted in the stock factory location up on the door wing, i took the stock one out and cut the wing panel and installed the tweeter there. i mounted the crossovers under the dash on a flat piece of black plastic under the steering wheel. the door factory wiring is run thru what they call a molex. its basically just a bigger male/female plug in so if you needed to replace the whole door you just unbolt it and unplug the molex and off comes the door. i found some openings in the molex that didn't have wires in them and drilled them out and ran my wires thru that and then thru the rubber wire covering so when i was done i just plugged the molex back together.
